I imagine you are using Unity GUI which is why remove from panel is not there.
What happens if you click Exit on the menu in that link?

Open JDownloader.

Settings Tab

From left hand column, navigate to:
Plugins & Ad-ons -> Extensions

Remove check mark from JD Light Tray

No experience with jdownloader. Where/how did you install it? If from
the ppa:

You might try asking on:

Yes installed it from PPA. Rashkae already helped me. Thanks.

Yes I am using Unity so far. Is there an official user manual? I miss
quite a lot of functions from previous gnome.
