I'm a*little late in this because I was out for a few days, but I have the exact same problem. I also usually fix it with a reboot (which is quite annoying).
Is it really a problem with the rt kernel?

I've noticed trouble with drive mounting and settings retention doing that - The only full fix I've found is logging out / logging back in...

No. This happens with Ubuntu as well on the -generic kernel.
