Default squid proxy server

We want set squid proxy server on our network so that we can block particular sites. We have seprate DNS and AD . We have configured squid server properly but we have question regarding physical connectivity of squid server such that internet traffic can be filtered. We have to keep in mind that some application access internet direct like putty , citrix, avental vpn etc.
Please guide me how to place the squid server on out network.

Thanks in advance
Prashant Singh
