Yikes, actually they do exist.

How did that happen. ??

Maybe part of the install process pushed them straight to / instead
of /var/tmp/portage/net-misc/neon/...

Something bad has happened with this as I've got the file...

/var/db/pkg/net-misc/-MERGING-neon-0.29.2

now, but those files it's complained about now exist with todays date
stamp and /usr/share/doc/neon-0.29.1 files no longer exist even though
they are referenced in /var/db/pkg/net-misc/neon-0.29.1/CONTENTS.

It your remove all cruft and reinstall neon-0.29.2 twice (once after a
successful install) does the problem show up again? It's indeed weird
that it is both installed and afterwards conflicting (so also installed
in the image dir).

Cleaned up, and it worked the second time. I'll keep an eye on things.
