I don't have this directory in my koji instance.

Yes, it's safe to delete the contents of the cli-build directory for any
builds/tasks not currently in progress. You'll also want to clean up
the work/tasks directory, that grows very large as well.

It will be cleaned up though if kojira is running correctly.

Koji cli-build directory
 

I'm on Koji 1.3.2, FC12 . I was doing a full backup of the system
befora upgrading when I realized I needed some cleanup.

Kojira seems to be running, but I'll upgrade to FC13/koji 1.4 before
saying it's a bug, maybe it's just a misconfiguration.
