$ dpkg -L ltsp-server | grep ltsp-chroot
/usr/share/ltsp/scripts/ltsp-chroot

Please put ltsp-chroot to /usr/sbin, like debian does, either by adding it to debian/ltsp-server.install or to debian/ltsp-server.links.
Here's the latter method:

$ cat debian/ltsp-server.links
usr/bin/ltsp-localapps usr/share/doc/ltsp-server/examples/ltsp-localapps
usr/sbin/ltsp-chroot usr/share/ltsp/scripts/ltsp-chroot

(I've also removed the initial slashes from ltsp-localapps according to
the debian policy).
