If both locations are local, then it's okay, like CUPS does. But then you
don't need to use the "file://" protocol at all just point to the files
in the standard way (by using absolute or relative links to the files).
Just care on the file perms so the webserver can access to them.

If both ends are local, yes.

Maybe I am missing something but I think I don't get the full picture of
what you want to achieve. Can you give a concrete example of your goal?
That is, what piece of code is working on that Native Oberon but fails
inside Iceweasel?

You can already accomplish this by having the file use file:// URIs

URI handling is a protocol. You can't have file:// do one thing in firefox and another in Opera, for example.
