Yes, they would.
Anything you don't copy/move from src to pkgdir will be deleted (if
building with makepkg -c).
You PKGBUILD is fine as it is; it won't copy over anything undesired.
Also, you can use "install -D..." to create the directory and skip the
"mkdir" line.
